چکیده

We used classical molecular dynamics simulation method to investigate physical factors responsible for the increased thermal stability of proteins from thermophilic and hyperthermophilic organisms. Subject of investigation were two pairs of homologous proteins from the functional classes of: 1) cold shock proteins from Escherichia coli (mesophilic) and Bacillus caldolyticus (thermophilic) and 2) acylphosphatases from Bos taurus (mesophilic) and Pyrococcus horicoshii (hyperthermophilic). The simulations were performed for three different temperatures: 298 K, 373 K and 500 K. The results confirmed the common opinion that salt bridges and internal hydrogen bond networks stabilize thermostable proteins at high temperature. In addition, we found that at high temperatures the packing defects, in terms of cavity formation, increase with a preference to the mesophilic protein. Since cavities are a destabilizing factor, we conclude that due to specific packing organisation of proteins of extremophilic organisms, these proteins are more resistant to temperature induced cavity formation, which contributes to their enhanced tolerance towards increase in temperature.

Lessons in stability from thermophilic proteins.

Studies that compare proteins from thermophilic and mesophilic organisms can provide insights into ability of thermophiles to function at their high habitat temperatures and may provide clues that enable us to better define the forces that stabilize all proteins. Most of the comparative studies have focused on thermal stability and show, as expected, that thermophilic proteins have higher Tm va...

Structural differences between mesophilic, moderately thermophilic and extremely thermophilic protein subunits: results of a comprehensive survey.

BACKGROUND Proteins from thermophilic organisms usually show high intrinsic thermal stability but have structures that are very similar to their mesophilic homologues. From prevous studies it is difficult to draw general conclusions about the structural features underlying the increased thermal stability of thermophilic proteins. RESULTS In order to reveal the general evolutionary strategy fo...

Different packing of external residues can explain differences in the thermostability of proteins from thermophilic and mesophilic organisms

MOTIVATION Understanding the basis of protein stability in thermophilic organisms raises a general question: what structural properties of proteins are responsible for the higher thermostability of proteins from thermophilic organisms compared to proteins from mesophilic organisms? RESULTS A unique database of 373 structurally well-aligned protein pairs from thermophilic and mesophilic organi...

Comparative analysis of DNA-binding proteins between thermophilic and mesophilic bacteria.

Thermophilic bacteria are one of the most attractive forms of life, and their adaptation mechanisms to elevated temperatures have been extensively studied over the years. Thermal adaptations of cell components such as proteins and RNA are well studied, but adaptations of interactions between these components must be also vital for the thermophiles. Protein-DNA interactions play crucial roles in...

Aromatic clusters: a determinant of thermal stability of thermophilic proteins.

A number of factors have been elucidated as responsible for the thermal stability of thermophilic proteins. However, the contribution of aromatic interactions to thermal stability has not been systematically studied. In the present investigation we used a graph spectral method to identify aromatic clusters in a dataset of 24 protein families for which the crystal structures of both the thermoph...
